First of all, I love pixelmator pro and the integration with the Photos app. I had struggled with the import, edit, library management process but this just works.

I noticed the other day that I am accumulating files on my iCloud drive in the folder Pixelmator/Photos Extension Documents. What are these files and do I need to keep them?

Those files contain the nondestructive editing data — i.e. any layers/adjustments/effects/styles/etc. you create in the process of editing your images. If you remove the files, you'll be left with just the final edited image as a single layer. Which might not be a big deal for you, but you can also go to Pixelmator Pro > Preferences > Extension and choose to save those edits to your Pictures folder (so they won't take up space in iCloud) or stop saving nondestructive edits entirely and save just the finished image.
